Apply now or wait for Search?

My wife and I are a teaching couple, and we're in the final stages of being "invited" to Search- all of my references are in, just waiting for a couple of my wife's. Also, we're waiting for our admin to write our letters of recommendation.
We're also on TIE and I'm noticing some schools that I'd really like to teach at post some openings there, and I am EAGER to apply.
Should I apply before both of us being accepted to Search, or wait so that recruiters can see both of our profiles together when they look on Search?

I'd go ahead and apply. Very few schools rely solely on the "application through Search" route. Virtually all of them want you to follow instructions on their application page.
Mainly, this consists of a covering letter (which should cover both of you) and up to date resumes (which I assume you already have if you are just waiting on your refs.)
You can mention in your letter that you will soon be a "live" candidate on Search.

So not many of the applications require letters of recommendation to be sent with them? I don't have those in hand (or digitally) yet. I've asked my supervisors to write them, but they don't have them done yet.

Not in my experience, no. They usually ask for covering letter, resume and references. This usually means "who are your references?" and they'll be at the end of your resume. The references themselves will be in Search, but sometimes directors just phone your referee up, especially if they are friendly.
Usually, references are confidential.
My admin experience is a little out of date (blame having kids!) but often "open" references were referred to as "testimonials" which are not usually well regarded.
I recall trying to recruit science teachers once and having an application from a candidate who taught at ISKenya about 10 years before. He was touting around an 8 year old "to whom it may concern" testimonial which bore no relationship to the job he was after!
